Your proposed modifications sound okay as long as you are making the new music and properly credit yourself, your new levels are thoroughly fleshed out and unique, and your new main menu theme (assuming this refers to visuals) is well fleshed out and has clear effort put into it i.e. it is not just a couple of images dragged into the background.
Your proposed modifications sound okay so long as your level changes make them substantially interesting and unique from each other. Your new background should also have substantial effort put into it, something like grabbing an existing image to just paste into the background would be too small for example. You should also specify what new gameplay challenge the new enemy presents in your final submission.

Your new obstacles should be clear how they change the gameplay, same for pickups, and guns. Your new levels should be clearly unique and have effort put into their design and be well tested.
Your proposed modification descriptions are not very clear. Be sure that any new levels you make are substantially unique from each other and the tutorial. Be sure that if you want to count new audio for significant points that you either make the new audio yourself or completely change the audio-scape of the game, in either case you should properly cite what is created by you and what you obtained from elsewhere. The same idea applies to changing the appearance of characters and enemies. Be sure to clarify what the new obstacles or pickups are and how they interact with the gameplay.

Your 3rd modification can be counted if you mean you are creating a new and unique enemy or obstacle that adds unique and interesting gameplay.
