Yup, what Rythim Man wrote. Beside, updating the games during voting is locked, so if you'd remove the zip to upload a new one you wouldn't be able to and your entry's page would be left without anything playable.

You can't directly choose a single "primary" entry to display on your personal profile's "submitted" list. Both games will appear on the jam's submission page and on your personal profile's submissions tab though.

That's the name of the game you've submitted, and yes, it can be changed - edit the "Title" field.

I'm afraid uploads are locked during voting, but the game can be played just fine when going full screen, at least it worked for me this way.

No worries, if you submitted via Itch with the "Wavedash" checkbox and sent the game to Wavedash you should be all good.

No, it hasn't changed since the very beginning in 2020: new uploads are locked during voting, but you can edit the description of your entry.

Well, all the games will be voted on during the judging period, so if the game is bad it will end up low in the rankings anyway, so why limit the use of something that is only a tool? Some folks will surely make a good use of it, while some others don't and that's normal, especially with new tools.

Do you mean criteria? They are listed on the website and on the Itch page as well:

Games will be voted on based on a given criteria: Innovation, Theme, Gameplay, Graphics, and Audio. The Overall ranking will be based on the summary of those.

If you're asking about the jam rules, then any type of AI (bot) is allowed.

As to which one would be better - kind of depends on the type of game you are building.

You can use existing engines, libraries, or any other tools - doesn't matter if Phaser, LittleJS, or React, all are ok. New content means you don't publish your old game made months ago for another jam.
