I have a similar issue but that  seemingly didn't work and didn't find anything in the walkthrough. 

I got the Side mission where you need to bring Nimhe a infiltrator shell so I took my own infiltrator bot and took the shell off. Thinking I could get a new one for the bot. Did the quest and though everything was fine now I don't have a infiltrator pod I have one Bot with the shell but can't use the Infiltrator for the gate module mission. 

Am I missing something or did I break something in the game?

for this case, the backup solution still applies. As soon as the game determines that you have no longer any i type shell anywhere either on your ship or in your warehouse or in an arcade, then you can just fly to the outer fields and get a new one of lower quality.

If you do not get one, then it means you still have one, so check all the bots in your laboratory in your cargo and in your warehouse

Somehow it still doesn't work its not that I don't have a Infiltrator Bot I can technically make a new one don't even need the fix for that since I can make a new shell but I don't have the infiltrator pod, that is the problem. That's what it looks like not the fact I don't have a bot but no way to deploy the infiltrator bot. The walkthrough doesn't help there either. And now when checking that specific thing now again I accidentally saved over the nearest save where I still had it. Its a issue with the storage not the bot itself or the shell I can easily craft a new one. I am at the gate module mission so I have a bot but no way to get the bot to do it's thing due to that. Is there some file I can edit or something to get that working? Or buy the needed thing for deploying the bot? Or is the retrieve the gate module option B mission bugged?

it seems I don't understand where the issue is. For the mission you create a bot with military grade components, generation two or better and then you equip the infiltrator shell and you put it into the lab storage. That way it can be deployed at night as usual.
