I'm not sure how to get all the endings since every time I try to do it based on the Endling List, it becomes different. For example, getting Ending E-2 where only Ayumi survives. I was actually getting the ending where only Naomi and Yoshiki died. I'm afraid I would be wasting lots of time if I just do it blindly.
I FIGURED IT OUT! So the save file should be tracking the deaths properly, but I messed up on the order of the characters in the ending screen. So the game knows you've gotten the ending where Yoshiki is the only dead character, but it's listing as though you have the ending where only Ayumi dies in its place. So the ending you're ACTUALLY missing is the one where Ayumi is the only death.
I'll make a quick patch to fix this, but you should be able to just kill Ayumi in the Science Lab and complete that ending list. Sorry for the confusion, and again, thank you for bringing this to my attention! Feedback like this helps us solo devs improve our games!
Oh dear I'm quite late to this reply it seems.
To get the shoes depends on which group you're referring to. For Satoshi's group, it's the same as in the original game: They're found in the Forbidden Room.
On Yoshiki's side, the shoes are in Science Lab, but you can't just grab them and leave (the game warns you about this). If you can't figure out how to take the shoes and escape without any deaths, maybe you should progress further in the game. The answer will reveal itself in time.
If you're still struggling I can provide a stronger hint.
Okay. For Yoshiki's Side, you just need to progress through the game until after they return from the real world, then you should encounter Naho. If both Yoshiki and Ayumi are alive, she'll give them a Power Stone, which will allow the two to take the shoes from the Science Lab and survive. After that, Yoshiki needs to use the gas burner against the anatomical model, same as in the routes where he dies. The Power Stone will repel the model and allow both characters to survive.
You can get the blessed shoes at any time once the Science Lab opens, but for everyone to survive, you need to get the Power Stone first.
