As far as I understand you can use transparency/alpha channel to get different shades of single color and it won't count as separate colors. However, lighting will definitely "break the rule", I don't think it will disqualify the game, but you definitely will get 1 in voting for "Does it use two colors"

Does current limitation prohibit from using manually crafted animations only or physics simulation would break the rule as well? 

For example, a flying projectile moving  by arc would be counted as animation or not?

The question about controls - can you  have up to 12 buttons using any buttons on the keyboard or they should be placed like they would on the phone? For example, from 1-2-3 and down to z-x-c?
