Alyssa actually does know the secret identities of all of the team members because Layna/Yieldstrike accidentally revealed them to her. If you decide to give the game another go and stick around until the end, Alyssa's goals might become a bit clearer ;)

That said, it is helpful to know what I can improve in terms of clarity in the story, and I will keep this in mind for future updates!
