They do work, they’re probably just auto assigning into other skills you chose last run as that’s a feature of the skill tree

I see, although it makes me wonder how on earth you're supposed to fill out the tree, as those two skills reset on infinity as well, despite normally being unrefundable!
Either way, that was my bad!
