Just finished everything and had a few questions, will the kids be absolutely safe in the daycare (in the future too if you can say that dev), and does gwen's yandere negatively affect other girls or does it just add kink?

Gwen won't (or rather can't) hurt other girls in the harem.
The yandere content will probably just be the creepy and obsessive part. But you probably will still be in control, due to the nature of the game.
As for the kids, doubt they're going to get hurt, Arc doesn't want to punish players for having (or not having) kids.

No spoilers, but the kids are going to be safe, yes. The prospect of seriously hurting or killing children - even in fiction - just to spark an emotional reaction from players makes me feel icky. I'd only do it if it was very important to the story, but this isn't that kind of story. So they're safe.
And Gwen isn't going to maim or murder any of the main or side girls. MC wouldn't like that, and even in her full-blown Yandere state she's still obsessed with only doing what pleases him :)
