Roads would save from previous generation, it wasn't always perfect but that's fine.

I'm not sure how to explain it well, but I think the short version is, it's not just one city, is every city on the Azgaar map I have. There are 441 settlements, and even the ones that I have opened up weeks ago in the city generator seed and saved, are also now all changed (which I thought ahead as I built them the first time and did export them all so no big deal there). I will try to use pictures to help me out.

I have opened the map on a few different browsers as well to see if maybe Chrome is upset about something, but that doesn't seem to change it either.

This is what the preview will show for example

And here is what the generator will show when I open the "See in City Generator by Watabou" link. No walls, no plaza, no shanty town and 4 roads when I have it preset to 1 road.

https://watabou.github.io/city-generator?name=Sanheiro&population=9043&size=30&s...

Here is what I see:

Sanheiro is a walled city with a castle, market and shantytown. City Generator has to build a map with these features, because that's what Azgaar's generator requests. On the preview there is a map of a city with this set of features. So far so good, right? After clicking that link we get exactly the same map (probably just a bit more detailed depending on the settings) as on the preview: it has the same shape and with the same features - a castle, a market, a shantytown. That's the end of the case. That's how it works for me, hopefully that's how it works for you (judging by your images) and that's how it is intended to work.

Opening City Generator from Azgaar's generator doesn't affect those checkboxes because... why should it? The checkboxes do not describe the currently displayed map, they specify features for the next generated city which won't be related to that world map. OK, actually it worked a little differently before and checkboxes did get affected, but it was a bug or rather a glitch caused by my laziness and it's fixed now.

Did I get something wrong?
