Nothing prevents you from making a backup copy of the saves before deleting the old version and transferred them to the new version...
I have done it yesterday , and it worked, but in yuki oota quest (in dairy), it's still said waiting for new version.
After the transfer of saves, the diary is not updated, but if the content is added in the update, you will still be able to access it.
