I believe that finding all contradictions in this complex story is impossible by the author alone, but maybe reporting issues/bugs can help?

This isn't technically a bug, it would be more of a continuity error. The problem is most likely that the tags for that part of Maria's story aren't set to require a specific point in each other girls story to happen first. I had a few different story events that happened after Maria disappeared that featured her in them, but only because I had to progress those stories in order to set the triggers for retrieving her.
