Will completing the main puzzles give any benefit to the main game? Perhaps your units more lotally follow orders or something like that?

It's a completely separate mode so it won't affect the campaing progression. It has a separate progression in a leaderboard where you can compete against other players.
We also want to make "player profiles" where both your achievements from the puzzle mode and from the campaign will be publicly displayed.
