Have you tried disconnecting the controller and launching the game? You can use the keyboard to navigate to the controller config screen and set it up there (it doesn't seem to be recognized by the system).
Thanks! that did the trick - i thought i had tried that but it turns out the computer was still assuming my controlers were paired.
