if I understood well, we have to make a whole level, and have some actions or some conditions to go to the next level. But do we have to create a second scene and do the transition between the other scene ? Or maybe you will do this combination and the scenes transitions in the final cohesive game ?

You don't need to do the transition between the other scene, and all you need to do is to create a complete level (from the start to the win/lose conditions), you can even include a main menu or tutorials in your level.
