We discourage progression between games/levels because it stops being a 20 second game and becomes something much longer

I would interpret this to mean that the entire game experience is meant to be contained in those 20 seconds and that a longer multi-level game would be outside the spirit of the jam. But likely not disqualified.

Multi-level is ok. It's only progression between levels that we discourage (for the reasons you quoted). In the first jam we didn't allow multiple levels at all but we decided to allow it later because people really, really wanted to make them (and did anyway).
