that should be fine. you can do whatever you want after the jam ratings are done (though i would encourage you to keep the 4-color jam version available for posterity).

as Polter said, some people may be confused by multiple versions and more than 4 colors, so you should leave the full color version completely out of the jam submission.

Sounds good, I totally get that not everyone reads stuff.  I hate to have two separate games for the same game so I'll just wait until the Jam is over.  And I'll definitely keep the 4-color version up there as well.  I grew up with DMG and never owned a GBC until 2 days ago (I figured if I'm going to make a game for it I should own it), so my nostalgia is for the 4-color version.
