From what I've experienced, as long as you put the new version in the same place you have the old version without putting them inside each other, you should have access to the old versions save data on the new version.
If the dev is not super careful, using an old save file on the new version might not work properly. When I tried my older version save file in the newest release and went inside Pewder Poke center a Lily scene that I completed long ago happened again, but I didn't check if the quest was permanently broken after it.
Saves will transfer up automatically! Nothing you need to do. I don't recommend placing new downloads into the old folder - extract it somewhere else (and then you can just delete the old folder entirely).
The Lillie scene specifically re-triggered for everybody since I added a new switch specifically for it. Some folks were able to perform a specific sequence of events that would lock you out of the first cutscene (which would then lock you out of the Drowzee quest entirely). TL:DR is that you seeing the cutscene again broke absolutely nothing - you're fine!
