I was thinking of keeping combat standard, but as time goes, the party must defend a location from HORDES and is asked to lead armies.
My question is is there a way so that the party cannot participate, but only those designated with a notetag or similar?

If using monster capture, you can check to see if the player has a battler in party and force them to remove it. Otherwise, you can add or remove party members using event commands.
