Just download the newest version and replace the files in the same folder. I did that and in my case my save was kept, but if you're worried, you can make a copy of the saves first.
Despite the bugs I was having a good time until I got the "button text" bug on all my pokemon which is basically a soft reset, it was good while it lasted I guess xd
