how do i use my skill points to upgrade the stats of the party again? i forgot and want to upgrade the rabbit's defense

Those upgrades can be done at the small Dragon Statues that are scattered around the world. Given you have done the assosiated quest that unlocked the feature.
There is one in the western part of town for exsample.

Sure, you definitely would have found it on a normal playthrough if it were already added by then.
It's in the forest ruins where you runa way from the boulders and need the form that lets you shrink to enter it.
There is a new chest there.

i meant a hint in the game, like the missing transformation hints

Sorry, seems like I misunderstand!
Nope only indirectly since it isn't very hidden.
When Nana finds the Treasure she makes a comment about like: "That would make for a good offering."

But maybe adding a hint for it sounds like a good Idea that I may use.
Maybe I add one new buyble hint, where you get the transformationg hints.

another idea is giving the jobs something similar to wat you added for the tf skills, like, when picking the thief job: dagger skills learned 5/x
