How do I save my game, will the next update delete all my progress?

You save your game by right-clicking and then clicking on the slot you want to save your game to (or, if you're on Android, you tap the "save" text at the top of the screen).
Updates never delete saves. Making sure saves are always compatible between versions is a big priority of mine. The game will automatically transfer saves to the new version each time :)
Sounds like you're trying to install it as a zip. Make sure to get an unzipping tool like 7Zip, WinRAR or - if you're on Android - follow these steps:
