Logan will become a werewolf on the loose in nearly a week's time. You can rescue him just like Bernard from the wolves den.  However, you will lose your chance to stay with Logan in his sawmill at night during the process of developing and applying antilycan.

Apart from the differences mentioned above, it seems there hasn't been any further consequences, so far at least.

he changes into a werewolf after a night and runs away to the forest. you also lose like with him.
