Why did the sister get deleted from the game back then?

I don't think the sister got deleted, but rather her storyline was never converted to the new version. Sadly, the game seems to be currently on hiatus, as MilkyNail has started working on a new project, so the sister will probably never be implemented into v2.
You can still play Old Young Maria on the devs blog.
