I've been playing with the debug spell as a sort of "story mode" to bypass combat, and I noticed it doesn't work on some enemies. This would be okay, except the enemies immune to it are the toughest fights in the game (ex. nature raid bosses I'm trying to get CGs for.) Is this intentional or a bug, and if it's intentional, why?

It's intentional. In most cases this means the player is not supposed to defeat the opponent, or that after X turns some event triggers. Defeating such story enemies would break the event, therefore the debug attack is disabled against them to prevent any issues.
The raid bosses are all about the hard fights against them. It's the reason the raids even exist. The debug attack would ruin the challenge of that entire area, and as such was disabled against the raid bosses.

Another question. In the cheat book it's possible to lower the level of your team. Why can't you also increase your level? I get that it would make the game really easy, but the cheats are kinda meant for that right?

I ask because I'm trying to beat the nature raid, have done every single quest in the game, and only need the last four CGs to 100% the CG room, yet at level 80 I still get thrashed every time in the challenge fights. What level is recommended for them, and what is there left to do to reach that level?

If I remember correctly, the cheat to lower your level was added a long time ago when capturing monstergirls was intorduced, since some people were so strong, that it was difficult for them to damage enemies without instantly killing them.
I added some skills and items with non-lethal, low-damage attacks to help with this issue by now, but back then, it was something that bothered a few people.

The majority of the battles in the game are easy. The raids are a different story though, since they're intended to be much harder than everything else. It's not simply a level issue, level 80 is more than enough, but you need the right gear, tactic, and team composition to deal with the special ability of the individual raid boss. The same gear and tactic doesn't work on all bosses, since they have different abilities and gimmicks. You can't just "overpower" them by being much stronger, you need to adjust to how they fight.
