Talking to Emilie after first arrival to the appartment (Kitchen), the Plague is referred to as Virus by MC; in school however, they say -that unlike COVID 19- it was bacteria instead.

Personal gripe: if going with MC being a former male, the MC appears to be rather unimpressed or unfazed. I'd would have thought that (the former) he'd be flipping like crazy.

Now I can understand, that for sake of keeping the main narrative the same for both scenario's, sorta precludes this type of response; it would otherwise take the former-he story on a completely different tangent and pace, pretty much calling for completely reshuffling all events -as the MC would be struggling so much harder than the already girl counterpart.

You'd get two stories that would greatly differ from each other, forcing you to not only add new scenes for extra exposition on the MC's internal struggles and trying to adapt or conform, but also to rewrite existing events to better fit the new narrative.

Thanks, I will look into the bacteria/virus thing.

With the former male/female. I intend to have some missions early game with Emile that I hope will smooth out these issues. They will likely be unique to whatever gender you picked and if male, focus on that sort of thing. 

But regardless the MC will still probably end up quite accepting of the situation since it saved their life and, without the new body there would have been no possible way to survive.
