If you're using the itch.io launcher, it auto-updates games if you tell it to. Otherwise you have to manually re-download and extract the new version (overwriting the old files). Once you've told it to extract, it should prompt "do you want to overwrite yes/yes to all/no/no to all" and you can just click the "yes to all" option and it'll replace everything that needs to be replaced.
