Thanks for pointing this out! I just noticed that I let a bug slip through where the CONTROLLER settings accidentally re-routes to KEYBOARD settings, so you can't remap the controller buttons. I'll get this fixed ASAP.
UPDATE: I've released some fixes to address this issue. See version 1.12.4.
