You probably did finish everything. There's 1 side quest that doesn't do anything but is an extra challenge, maybe you didn't do that. If you said "Yes" with the green girl, you do get a different boss fight and a different ending if you want to check that out, but that's it.

I did end up later watching the post mortem video and yeah I am pretty sure I didn't do everything, the very first secret boss I didn't fight but I did find, and I didn't go to the area with the blue cube, so def will need to do another playthrought. Kinda funny the question I had about the green girl was on the video also.
