No sadly those tools that are included in the Unity version use code that only works inside Unity.  The standalone version is a completly different tool, you can export the spritesheets but it will not be possible to make them into prefabs that include its animation controller. Furthermore the standalone version doesnt have as many features, such as exporting paperdolls, adding your own items, etc..

In the future I am planning on adding the .unitypackage as a future purchase but it has to go through a lot of testing first.

Ok, that helped.  I decided to pick up the Unity copy.  I'm not 100% certain I will need the Unity stuff, but just-in-case....  I may pick up the itch.io version down the road at some point, but for now the Unity version is the winner for me.  Thank you!
