I'm kind of confused, though. At the time I was doing the Chapter 3 quests, I had downloaded the game for the first time (version 5.5.1) and played through it normally. So why wouldn't the quest log have updated after speaking to Cassie?

Because the information on the quest log (and picture gallery) are updated upon starting a new game. The variables that allow a quest to progress can be updated, allowing you to continue in most cases, but the quest log is a feature outside of RPG Maker that has been added and can’t be manually refreshed to include updated information.
Okay, I think I get it now. I checked my old version of the game, and it seems there was no eleventh entry in the quest log back then, so that's something you added with this new update. But since I already talked to Genevieve and gave her the Malisphere, I can't do it again, so I'm stuck. Well, that's a shame, then. I'll have to waste some time re-doing contracts. Is this something that will happen with every new update until the game is finished?
Haha, not at all. I understand the problem is inherent in RPG Maker and there isn't much you can do. In any case, you've made a wonderful game that I've enjoyed a lot, so I really have no right to complain. I'd love to send you an appreciation mail sometime with my thoughts and feedback.
