if i keep playing the game, it will force close the quests i need to upgrade the medbay, so..how is that going to work?

The two quests, in which the nebulous instruction "Upgrade Ladira's scientific equipment." shows up, are:

Cat got your Tongue
Cerser's Moan

The three quests aborted by the big reshuffle during the "Divided by Time and Space" are:

All the way down
Someone Ate from my Plate!
Ghost in the shell

So, what's stopping you from doing the very quest step, that will give you access to the lab?

the way i read the warning made it sound like i had to uypgrade the lab before i rescued the battleship , and if i did not then those quests were unfinishable.
