You mean the itch app? The save of the game is not saved in the game's folder, so usually it should not get lost in any update process.
Unfortunately I have no influence on that app. I always recommend just downloading the zip files from my page here.
i downloaded it from this page on the itch windows app, do you know where the files would be saved?
