Actually, you CAN run this on a 3DS without using Win95 emulation. There's something called "EasyRPG" that allows you to run games like this on multiple different platforms. (3ds included)
A bunch of people kept randomly mentioning different systems that they said it could work on... And I eventually discovered EasyRPG through that.
