So far H-scene organization's concerned, the way I'd probably do it via area and chronological order. All forest scenes would be first, all cat village scenes second, etc., with the further the scene is in-game the later it'd be in each of the categories. For example, you get the first scenes with Kat not too long into the cat village's storyline, so it'd likely be the first scene in that category.
