Did you see the Bodyjob scene and pushed the option that always tried to help Gomamon with the Digimon encounters? You could also try to max out the bar as far as you can go. Also, please note that the scene can only play before you pass the Second Firewall. If you are already past it, then you went too far ahead in the game.
