I only bought once through itch.io and was able to link to taproom and download again without repurchase. Not sure whats happening for you but its def not intended.
When you go to Taproom and click "Sign In" the top section is "Purchase Methods" and then you select "itch.io" to approve connecting your accounts. There is no charge for this.
