It would be nice if dead batteries had a different name and didn't stack with regular batteries so you wouldn't have to take a battery out of the inventory to check if it was dead.
I've noticed that the dead/low-charge batteries are the first ones taken out of the stack. I do have to agree though, going to change the flashlight's dead battery only to swap it with another dead battery is kind of annoying.
