You open the menu -> Item -> scroll down until you get to "Weapon" -> select a unique weapon (usually colored names) -> Select the rune/glyph/orb you want to insert. It doesn't work to select the augment first and then pick a weapon for it. You have to select the weapon you want to put the augment into first. I assume that's where the confusion confusion came from.
