Yes, you can configure it any way you want, it is mentioned in the manual.
The way to do it is to assign the stick you want to use during the calibration.
When you go through the "calibrate controller"-procedure, keep an eye on the top of the screen. When it says "throttle up" for example, you use the stick you want to use for throttle (and so on for the other sticks).
