Unable to Access Amazon Island

Hello, I've been greatly enjoying the game, and burned through almost everything in 2 days. However, I've found myself stuck in the end of chapter 3. I'm simply unable to access the Amazon Island. I figure you're only able to get there via the beach west of Royal City, but no matter when I ask the captain of the ship to take me over, she says there's a storm. And, unless I'm blind, I can't sail my ship over there either.

I'm worried that I'm locked out of accessing the place. Any help?

Also, might not be a related bug, but I kind of did the chapter 3 stuff a little out of order. I went for the pyramid first, then the city, then the forest, and finally the academy before getting stuck here. When I ask the goddess what I should do at the chokepoint east of Royal City where the demon flames are, she lists the Amazon Jungle, the Royal City, and the Pyramid as uncompleted tasks. Do I need to do something further to count them as completed, or is this a display bug? The reinforcements from the locations I cleared out (including the farm) are already at the place with the demon flames.

Not sure what you mean by lag.

I went back to the Pyramid to make sure I had tripped all flags, and it turned out that even though I had beaten the boss, I didn't turn on the green crystal next to her. So turning that on resolved that flag. But I've gone back to the boss room in the Royal City Sewers multiple times and found the green crystal glowing as if it was activated, and I am unable to interact with it. I've completed the rest of the seemingly important quests in the city post-demon, too, such as the Pregnancy Wave and having Damia come personally to the Royal City. All the while, no changes by the boathouse to Amazon Isle--still given the same "we've gotta wait for the storm to pass" line.
