I feel like that's part of his character arch. The whole point of his route is that he is too reliant of others and needs to be more self reliant and confident, and so, staying with you (Chase) would defeat that whole arch by having him stay with the person he has so helplessly relied on for the majority of the route. Hence the line "I don't need you" being positive for Carl. Hope this helps :)
