if you are playing on PC, than if you hover your mouse over your save and press the delete key on your keyboard then the game will ask if you want to delete that save. I'm pretty sure this is an in-built feature of Renpy so for future reference this should work with all games built in it.

The saves are stored safely in a separate section of your computer. You are fully safe (and recommended) to delete the folder holding the current version of your game and replace it with the new version when it comes out.
