The save game files were still there, but interestingly they had been automatically uploaded to icloud. I downloaded them from icloud and now everything is working great. Fantastic game btw.

Weird bug-- opened game to find all saved games from a campaign were gone. All ships associated with that campaign were also gone.  Strangely I could still replay battles from the campaign. The saved games from another campaign were untouched. Playing on Macbook.
