U need to go to find Serena on red flower road in vidrian forest and then u will just see the scene on azure city 

For deoxys u need to beat the gym and talk to the gym leader and then walk to the route 3 (I forgot the road name) and u will see 4 spot of lights on the ground and stand at the center and then  u will able to teleport to that spaceship
