You go back to the time he reveals to be Chronos and choose options like "I need more time" until the MC says that he wants to meet the real Nik. If you forgive too fast and keep flirting like nothing happend he will continue being evil

Why remove the prologue? Anyways, the ending is really bad, the new lore  sucks and the final boss fight felt like some IA script. 

The content that existed before the final version was great so I would play the version 0.3.5 and dump the final product since there's basically no new sexy stuff (unless you want to support the devs for the good game before this) and taints the experience with two boring empty areas.
