I don't know if you already figured out the solution to the confusion caused by the skipped scene, and the chat options about it afterwards, but if you haven't, there is something I saw in another game that should be a good solution. When the scene would play, just put a message on the screen with a short message saying a scene was skipped due to X option being disabled. It will let people know what the mc did, while still skipping the scene.
