There's a certain upgrade that makes you do more damage to them, but there is also an upgrade that makes stronger ones spawn or makes normal ones spawn more often.

The one that lets you do more damage increases overtime it's not an upgrade then you start insta killing the hostile cells

I've managed to get the fish to 0 HP three different times and it says I fail each time because it somehow flees when it's dead

Your probably using incognito mode, that's a reason you could be losing progress on it
