Okay, turns out the problem is with the file extracter that comes with Windows (i.e. when you right-click > Extract All...). I was able to extract successfully with Aukzip, which I got from the Windows store.

Also, make sure to copy your Edoriam/www/save folder to the new version to keep your progress.
