I only see a data.win and options.ini files in the folder. The save is supposed to be in the Persona H Midnight Channel folder right?

If you see those files then you're in the game folder. To find your saves you have to go into the save folder which as mentioned is in AppData so in Windows 10 for example it's C:\Users\[your username]\AppData\Local\Persona_H_The_Midnight_Channel\SaveData
You have to boot up the new version at least once and then move the saves you found in the older location to the new one which in my example would be C:\Users\[your username]\AppData\Local\The_Midnight_Channel\SaveData
