Yes. You have to copy the saves from the Linux os to the windows.
Windows: %APPDATA%/RenPy/TownOfMagic
Example: C:\Users\[USER]\AppData\Roaming\RenPy\TownOfMagic
Linux: ~/.renpy/TownOfMagic
